
Zoho Payroll and Zoho Books Integration Guide — India 2026
Running payroll and accounting on separate systems creates reconciliation overhead every month. Your CA asks for the salary journal, the finance team is manually entering payroll figures into Books, and nobody is confident the PF liability number matches what was actually processed. Zoho Payroll and Zoho Books are designed to eliminate this by posting payroll journal entries automatically when you run payroll.
This guide covers exactly how the integration works, what gets posted automatically, what you need to configure, and where the limitations are — so your setup is correct from day one.
Prerequisites
Before connecting Zoho Payroll to Zoho Books, confirm:
- Both products are in the same Zoho organisation — the same email domain and Zoho account. Cross-organisation linking is not supported.
- Zoho Books is set up with your Chart of Accounts — specifically, the accounts for Salary Expense, PF Contribution, ESI Contribution, Professional Tax, and Salary Payable. If you're using the India Chart of Accounts template in Zoho Books, most of these accounts already exist.
- GST registration is set on your Zoho Books organisation — payroll doesn't involve GST directly, but having the correct base organisation settings ensures books are in the right currency and fiscal year.
- Zoho Payroll is configured for at least one pay run — employee records, salary structures, and components (Basic, HRA, LTA, etc.) must be set up before the integration is meaningful.
Connecting Zoho Payroll to Zoho Books
- Log into Zoho Payroll at payroll.zoho.in
- Go to Settings → Integrations → Zoho Books
- Click Connect to Zoho Books
- Select your Zoho Books organisation from the dropdown (if you have multiple)
- Zoho will ask you to authorise the connection — click Allow
Once connected, the integration settings page appears. This is where you map payroll components to Zoho Books accounts.
Account Mapping: The Critical Step
This is where most teams get it wrong. Every payroll component must be mapped to the correct account in Zoho Books. If you skip this or use the wrong accounts, your journal entries will be posted to incorrect heads, and your financial statements will be wrong.
Components to map:
Earnings (Expense side):
- Basic Salary → Salaries and Wages (or your equivalent expense account)
- HRA → HRA Expense (or group under Salaries and Wages)
- Special Allowance → Allowances Expense
- LTA → LTA Expense
- Bonus → Bonus Expense (keep separate from salary for P&L clarity)
- Employer PF Contribution → PF Employer Contribution Expense
- Employer ESI Contribution → ESI Employer Contribution Expense
Deductions (Liability side — these are amounts withheld from employees, owed to government):
- Employee PF Deduction → PF Payable (Current Liability)
- Employee ESI Deduction → ESI Payable (Current Liability)
- Professional Tax → Professional Tax Payable (Current Liability)
- TDS on Salary → TDS Payable (Current Liability)
Net Payable:
- Salary Payable → Salary Payable (Current Liability) — this is the net amount owed to employees before bank transfer
To set these mappings, go to Settings → Integrations → Zoho Books → Account Mapping. Map each component from the left column to the corresponding Zoho Books account on the right.
What Happens When You Run Payroll
When you click Approve Payroll in Zoho Payroll for a given month, the integration automatically creates a Journal Entry in Zoho Books. This happens within seconds — you don't need to manually export or import anything.
The journal entry structure:
For a simplified example with one employee earning ₹50,000 gross, with ₹6,000 Employee PF, ₹1,800 Employer PF, ₹750 Employee ESI, ₹525 Employer ESI, ₹200 Professional Tax, and ₹5,000 TDS:

The Salary Payable amount (₹43,050) is what will be transferred to employees via bank. The liability accounts hold the amounts owed to EPF, ESIC, the state PT authority, and the Income Tax department.
This journal entry appears in Zoho Books under Accountant → Journal Entries, dated the last day of the payroll period.
Recording Salary Bank Transfers
The journal entry above creates a Salary Payable liability — it does not record the bank transfer to employees. When you actually transfer salaries, you need to record the payment in Zoho Books to clear the liability.
Two ways to do this:
Option 1: Manual journal entry Debit: Salary Payable ₹43,050 Credit: Bank Account (the salary account) ₹43,050 Date: the actual transfer date
Option 2: Use Zoho Payroll's bank transfer file Zoho Payroll generates a bank payment file compatible with NEFT/RTGS batch uploads for major Indian banks (HDFC, ICICI, SBI, Axis, Kotak). Go to Payroll → Payslips → Download Bank Advice.
After the bank transfer is processed, record it as an expense or journal entry in Zoho Books against Salary Payable. There's currently no automatic bank reconciliation trigger from Zoho Payroll to Zoho Books for the actual bank debit — you need to mark the Salary Payable account as cleared manually or through a bank reconciliation in Zoho Books.
Cost Centre Allocation by Department
If your business has multiple departments (Sales, Operations, Tech, HR), you'll want payroll costs allocated by department in your P&L rather than seeing a single undifferentiated "Salaries" line.
Zoho Books supports cost centres (called Reporting Tags in Zoho Books). To allocate payroll by department:
- In Zoho Books, go to Settings → Reporting Tags and create tags for each department: Sales, Operations, Tech, HR
- In Zoho Payroll, go to Settings → Integrations → Zoho Books → Cost Centre Mapping
- Map each payroll department (or employee group) in Zoho Payroll to the corresponding Reporting Tag in Zoho Books
When payroll runs, the journal entry splits salary expenses across the mapped Reporting Tags. Your P&L in Zoho Books then shows Salary expense per department when filtered by Reporting Tag.
Note: This feature requires that employees in Zoho Payroll are assigned to departments. Go to each employee record → Employment Details → Department and ensure all employees are assigned.
PF and ESI Liability Management
After payroll runs, the PF Payable and ESI Payable accounts in Zoho Books hold the combined employee + employer contribution. These need to be remitted by the 15th of the following month (PF) and 15th (ESI).
Workflow in Zoho Books after remittance:

After you pay PF online via the EPFO portal, record the payment in Zoho Books:
- New Expense or Journal Entry
- Debit: PF Payable (full combined amount — both employee and employer share)
- Credit: Bank Account
- Date: actual payment date

Same process for ESI remittance via the ESIC portal.

For Professional Tax, the frequency and amount varies by state. Karnataka PT (for businesses in Bengaluru) requires payment on specific due dates. Book the payment the same way: Debit PT Payable, Credit Bank.
Running the liability check before due dates: In Zoho Books, go to Reports → Balance Sheet and expand Current Liabilities. You'll see PF Payable, ESI Payable, and PT Payable with their current balances. This is your checklist for statutory remittances.
What Syncs Automatically vs What Needs Manual Action

Reconciling Payroll with Books Each Month
End-of-month payroll reconciliation steps:
- Confirm the journal entry exists in Zoho Books — filter Journal Entries in Zoho Books by the payroll month. The entry should be there with the correct total gross salary matching the Zoho Payroll payroll register.
- Verify Salary Payable is cleared — after salary transfer, the Salary Payable account balance should be zero (or close to zero, accounting for any hold-back amounts like disputed salaries)
- Verify PF/ESI Payable matches challan — the PF Payable balance in Zoho Books should match the amount in the ECR (Electronic Challan cum Return) downloaded from the EPFO portal
- Verify TDS Payable matches Form 24Q data — cross-check TDS withheld in Zoho Payroll with TDS Payable in Books
If there's a mismatch, the most common cause is account mapping misconfiguration (a deduction component mapped to the wrong account) or a supplementary payroll run (bonus, arrears) that created a separate journal entry not accounted for.
Professional Tax: State-Specific Handling
India has state-wise PT slabs. Zoho Payroll handles PT deduction based on the employee's work location. Zoho Books receives the PT liability posting as a single line per payroll run.
If your company has employees in multiple states (e.g., Karnataka and Maharashtra), the PT rates differ. Zoho Payroll calculates this correctly, but in Zoho Books you may want separate liability accounts per state (Karnataka PT Payable, Maharashtra PT Payable) to track remittances to different state treasuries. Map accordingly in the component-to-account mapping.
Limitations to Know
- Zoho Payroll is currently India-only. There is no version for UAE or UK. For international payroll, Zoho does not have a native product — businesses use third-party payroll tools and integrate manually with Zoho Books.
- The integration is one-way — payroll data flows to Books. You cannot push accounting data back into Payroll.
- Advance salary and loans require separate handling. Zoho Payroll can track salary advances and deduct them from payslips, but the corresponding asset/liability accounting in Zoho Books is not fully automated — you'll need a manual journal for the advance payment.
- Payroll revision (supplementary runs) — bonus or arrear payroll runs create a separate journal entry. Ensure your account mappings include bonus and arrear components, otherwise these amounts will be unposted.
