Shopify and Zoho Integration Guide 2026

Shopify handles your storefront, but it was not built to manage inventory across multiple channels, generate compliant tax invoices, or give your sales team a full view of a customer's purchase history. That's what Zoho does. The question is how to connect them well — so orders flow cleanly, inventory stays accurate, invoices are generated correctly, and your team isn't manually moving data between systems.

This guide covers the three main Zoho integrations for Shopify: Zoho Inventory, Zoho Books, and Zoho CRM — what each integration does, how to set it up, and what to watch for.


The Integration Landscape

Before diving into setup, understand what each Zoho product does in a Shopify context:

  • Zoho Inventory — manages stock levels, processes orders from Shopify and other channels (Amazon, Flipkart, etc.), handles fulfillment, and syncs inventory quantities back to Shopify
  • Zoho Books — handles accounting, generates tax-compliant invoices (GST for India, VAT for UAE/UK), records payments, and manages your chart of accounts
  • Zoho CRM — gives you a sales and marketing view of your customers: who bought what, which customers are high-value, abandoned cart recovery, and customer segmentation

These three integrations are independent of each other. You can use all three, or just the ones relevant to your operation. Most Indian D2C brands need Zoho Inventory + Zoho Books. A brand with a B2B component (wholesale accounts alongside D2C) benefits from Zoho CRM as well.


Part 1: Shopify + Zoho Inventory

What the Native Connector Does

Zoho Inventory has a built-in Shopify connector — no third-party middleware required. The connector provides:

  • Order sync: Shopify orders appear in Zoho Inventory as Sales Orders automatically
  • Inventory sync: When you update stock in Zoho Inventory, the quantity available in Shopify updates automatically
  • Fulfillment sync: When you ship an order and add tracking in Zoho Inventory, the tracking number is pushed back to Shopify and the order is marked Fulfilled
  • Product sync: Products created in Zoho Inventory can be pushed to Shopify; products created in Shopify can be pulled into Zoho Inventory

Setting Up the Shopify Connector in Zoho Inventory

  1. Log into Zoho Inventory at inventory.zoho.in (India instance)
  2. Go to Settings → Integrations → E-commerce → Shopify
  3. Click Connect
  4. Enter your Shopify store URL (e.g., yourstore.myshopify.com)
  5. You'll be redirected to Shopify to authorise the connection — click Install app
  6. Back in Zoho Inventory, configure sync settings:
    • Order import frequency: Real-time (recommended) or scheduled (every 15/30/60 minutes)
    • Order statuses to import: Paid, Pending — decide whether to pull in unpaid orders
    • Default warehouse: Which Zoho Inventory warehouse Shopify orders are fulfilled from

Order Flow After Setup

When a customer places an order on Shopify:

  1. Zoho Inventory creates a Sales Order within minutes
  2. The Sales Order shows the customer name, shipping address, items, quantities, and amounts from Shopify
  3. Your warehouse team picks, packs, and ships from Zoho Inventory — either manually or via the Zoho Inventory mobile app
  4. Once shipped, enter the tracking number in Zoho Inventory → the order status in Shopify automatically updates to Fulfilled with the tracking number

Inventory Sync Configuration

Under the Shopify integration settings in Zoho Inventory:

  • Sync inventory to Shopify: Enable this. Every time stock in Zoho Inventory changes (purchase received, order fulfilled, manual adjustment), the Shopify product inventory quantity updates.
  • Inventory sync frequency: Real-time is available but aggressive — it creates API load. For most stores, 15-minute sync is sufficient.
  • Multi-location: If you have multiple Shopify locations (warehouses, retail POS), map each Shopify location to the corresponding Zoho Inventory warehouse in the settings.

Critical: Do not manage inventory quantities in both Shopify and Zoho Inventory. Pick one as the source of truth — Zoho Inventory — and let it push quantities to Shopify. Managing in both will cause sync conflicts.

Product Mapping

When you first connect, Zoho Inventory attempts to match products by SKU. Ensure your Shopify products have SKUs that match the item codes in Zoho Inventory. Mismatched SKUs mean orders arrive in Zoho Inventory with unmatched items — you'll have to map them manually or correct the SKUs.

Go to Integrations → Shopify → Products to see the mapping status and manually link any unmatched products.

Handling Returns and Refunds

When a customer requests a return on Shopify:

  1. Process the refund in Shopify (this creates a Shopify refund record)
  2. The Shopify refund syncs to Zoho Inventory as a Return Receipt — the returned items are added back to available stock in Zoho Inventory
  3. The Shopify inventory quantity also updates automatically (if the refund is marked as "Restock item" in Shopify)

For accounting, the Shopify refund does not automatically create a credit note in Zoho Books. You'll need to create a Credit Note in Zoho Books against the original invoice manually (or via the Zoho Books–Shopify integration described below).


Part 2: Shopify + Zoho Books

What Gets Integrated

The Zoho Books–Shopify integration handles the accounting side of Shopify orders:

  • Auto-invoicing: Each Shopify order creates an Invoice in Zoho Books
  • Payment recording: Shopify payment gateway receipts (Razorpay, Stripe, PayPal, COD) are recorded against the invoice
  • GST/VAT compliance: For Indian stores, invoices are generated with GST (CGST/SGST or IGST) based on the customer's state. For UAE, with 5% VAT. For UK, with 20% standard VAT.
  • Customer records: Zoho Books creates a customer record for each new Shopify buyer

Setting Up Zoho Books + Shopify

  1. In Zoho Books, go to Settings → Integrations → Shopify
  2. Click Connect to Shopify and enter your store URL
  3. Authorise in Shopify
  4. Configure the mapping:
    • Income account: Which Zoho Books account Shopify sales revenue posts to (typically "Sales" or "E-commerce Revenue")
    • Tax mapping: Map Shopify's tax categories to Zoho Books tax rates. For India, map "GST 18%" in Shopify to the 18% GST rate configured in Zoho Books (IGST or CGST+SGST depending on customer state)
    • Shipping income: Map Shopify shipping charges to a "Shipping Income" or "Freight Collected" account in Zoho Books
    • Payment gateway: Map Shopify payment methods (Razorpay, COD, etc.) to bank/cash accounts in Zoho Books

GST Invoice Generation for India

For Indian businesses, the Zoho Books–Shopify integration handles B2C GST invoicing. When a Shopify order comes in:

  • If the customer is in the same state as your registered GST place of supply (e.g., you're in Karnataka, customer is in Karnataka): Zoho Books generates an invoice with CGST + SGST
  • If the customer is in a different state (interstate): Zoho Books generates an invoice with IGST
  • Zoho Books uses the customer's shipping address (state) to determine this automatically — provided the address is complete and accurate in the Shopify order

Requirement: In Zoho Books Settings → Taxes, ensure the correct GST rates are configured and the place of supply is set to your state. Without this, tax calculation will not work correctly.

B2B sales through Shopify (wholesale accounts with GSTIN): Shopify doesn't have a standard GSTIN field, but you can add it via a custom checkout field. Map this custom field to the Customer GSTIN in Zoho Books via the integration's field mapping. This is necessary for B2B GST invoices where the buyer wants to claim input tax credit.

Handling Shopify Discounts

Discounts applied in Shopify (discount codes, automatic discounts) appear in the Zoho Books invoice as a discount line. Map discounts to a Discount Expense or Sales Discount account in Zoho Books so they reduce revenue correctly on your P&L.

Returns and Credit Notes

When a Shopify refund is processed:

  1. The integration creates a Credit Note in Zoho Books against the original invoice
  2. The credit note amount matches the refunded amount (partial or full)
  3. If the refund is applied against a future order (store credit), you'll need to apply the credit note manually to the next invoice in Zoho Books

Part 3: Shopify + Zoho CRM

What Gets Integrated

This integration feeds your Shopify customer data into Zoho CRM for sales and marketing use:

  • Customer sync: Shopify customers appear as Contacts in Zoho CRM
  • Order history: Each Shopify order links to the Contact record in Zoho CRM, so your team sees the full purchase history
  • Abandoned cart data: Shopify abandoned carts can trigger automation in Zoho CRM (emails, WhatsApp follow-ups)
  • Customer segmentation: Use purchase data in Zoho CRM to segment customers for campaigns (e.g., customers who spent > ₹10,000, customers who bought SKU-X)

Setting Up Shopify + Zoho CRM

Zoho CRM does not have a native Shopify connector — this integration is done via Zoho Flow (Zoho's native iPaaS tool) or a third-party connector.

Using Zoho Flow:

  1. Go to flow.zoho.in and create a new Flow
  2. Trigger: Shopify — New Order (or New Customer, Abandoned Checkout)
  3. Action: Zoho CRM — Create or Update Contact
  4. Map fields: Shopify customer name → CRM First/Last Name, email → CRM Email, phone → CRM Mobile, order total → custom CRM field, order ID → custom CRM field

You can create separate flows for:

  • New customer → Create Contact in CRM
  • New order → Create a custom "Order" record linked to the Contact (requires a custom module in Zoho CRM)
  • Abandoned checkout → Create a Lead in CRM and trigger a follow-up task

Using Zapier or Make (Integromat): Third-party tools like Zapier and Make also connect Shopify to Zoho CRM and offer more pre-built templates. These work well but add cost and a dependency on a third platform. Zoho Flow is preferred if you're already in the Zoho ecosystem.

Viewing Purchase History in Zoho CRM

To see a customer's Shopify order history on their Zoho CRM Contact record, you need a custom Related List. This requires:

  1. A custom module in Zoho CRM called "Orders" (or "Shopify Orders") with fields: Order ID, Order Total, Order Date, Status, Items
  2. Zoho Flow creating records in this custom module for each Shopify order, linked to the Contact
  3. The custom module appearing as a Related List tab on the Contact detail view

This is a one-time configuration effort but gives your team visibility into every purchase a customer has made — useful for support, upselling, and wholesale relationship management.


Multi-Channel Inventory: Shopify + Amazon + Flipkart via Zoho Inventory

If you sell on Shopify, Amazon.in, and Flipkart simultaneously, Zoho Inventory manages all three channels from a single inventory pool. Configure each marketplace connection under Settings → Integrations → E-commerce — Zoho Inventory connects to Amazon (via SP-API), Flipkart, and Shopify.

When an order comes in on any channel, stock is deducted from the same pool, and all other channels update their available quantity. This prevents overselling across channels.

Important for Amazon: Amazon requires FBA (Fulfillment by Amazon) vs FBM (Merchant Fulfilled) to be configured separately in Zoho Inventory. FBA stock is tracked as a separate virtual warehouse.
